The "dark side" of the Moon is the side away from us and not visible from Earth. "Dark" in this sense means "hidden or secret" and has been used for years. There's also the "dark of the Moon" referring to when the Moon is not visible ie between Old Moon, and New Moon. The phrases have been in use for centuries.
